Treat a project as one topic workspace, such as a lecture-notes project, a novel, a research analysis, or an app. Each project can own several workflows and run one active workflow from Studio, CLI, or a tmux session while sharing the same tools, agents, scripts, and artifacts. Studio keeps the project list stable when switching projects, shows each project’s `.aaps` files in a default-open foldable list, and has a separate `+ New Project` dialog. See [docs/project-management.md](docs/project-management.md), [examples/projects/organoid-analysis](examples/projects/organoid-analysis), [examples/projects/app-development](examples/projects/app-development), and [examples/projects/book-writing](examples/projects/book-writing).\n\n## Design Philosophy\n\nAAPS keeps a clean boundary between intent and execution:\n\n- Prompts can inspect, decide, and synthesize.\n- Blocks must declare typed inputs, outputs, commands, checks, and artifacts.\n- Functional block contracts can also declare environment requirements, tool/agent dependencies, executable actions, tests, validation, recovery, and manifest-agent (`compile_agent`) repair prompts.\n- Method selection belongs in `choose`, `if`, `else`, `method`, and `guard` blocks.\n- Failure handling belongs in `validate`, `recover`, and `review` statements.\n- Chat follows the LazyBlog pattern: it can reply and route, but source mutation happens through bounded edit actions that reparse and redraw the program.\n\nFor biology, this means segmentation is modeled as inspect image -> build priors -> choose Cellpose/threshold/vision-mask -> QC gate -> quantify. Run `aaps guide blocks` for the full guide and examples.\n\nDefault archetypes include intent/context, input discovery, QC guard, method/tool/agent router, loop/batch, code or script action, agent action, agent handoff chain, image mask refinement, validation/recovery, and report recap/artifact blocks. Custom blocks are encouraged, but they should still declare typed inputs, outputs, executable actions or agent prompts, environment/tool requirements, validations, recovery, artifacts, and review checkpoints. Chat-driven refinements should patch the existing manifested `.aaps`, scripts, prompts, registries, and report builders; manifest creates brand-new files only for missing components or explicit new-artifact requests. Agent handoff chains should carry source images/artifacts, upstream conclusions, QC findings, failure reasons, high-quality prompts, expected schemas, integration manifests, and verification criteria across Codex, AgInTiFlow, image-generation agents, and verifier agents. Image mask refinement blocks should declare reference-image policy, use a plain mask background unless explicitly configured as an overlay, and forbid embedded text, labels, arrows, captions, legends, and whole-cluster single-object annotation unless the task explicitly asks for annotation. Parser diagnostics are a hard agent-completion gate: failed `.aaps` diagnostics must be fed back into the repair loop until the shared parser is clean. First interactive run also starts or reuses Studio and prints the URL below the CLI header. It keeps the same project scope while exposing AAPS actions: `/files`, `/status`, `/parse`, `/manifest`, `/compile`, `/check`, `/run`, `/webapp start|stop|restart|reuse|enable|disable|status`, `/session <id>`, `/sessions`, `/history`, and `/backend codex|aginti|print`. Plain messages use the running Studio backend when available, so the terminal and web UI share the same named session history. Open Studio with `?session=<id>` or pick the session from the Studio dropdown to see the same transcript. Studio also has a `+ New` session button that asks for a session name and working path; that cwd is stored and passed to AgInTi/Codex for backend calls. AAPS stores session metadata in each project’s `.aaps-work/aaps-sessions.sqlite`, including session id, friendly name, project root, command cwd, active `.aaps` file, backend, provider, agent session id, timestamps, and history path. Use `--image <file>` repeatedly when the Codex backend should receive image evidence through image-view mode and carry its visual conclusions into downstream handoff packets. Use `--codex-session <id>` or `--codex-resume-last` when a long manifestation should reuse a Codex exec session instead of a one-shot ephemeral call. AAPS resolves `codex` and `aginti` through `AAPS_CODEX_BIN` / `AAPS_AGINTI_BIN`, login-shell lookup, npm global prefix, and common Homebrew/npm/nvm/fnm/bun/volta paths, so macOS GUI-launched or npm-launched sessions do not depend only on the current minimal PATH. This keeps AAPS usable as a declarative workflow layer while letting Codex or AgInTiFlow act as implementation backends for prompt-level tasks.\n\nThe handoff prompt includes three explicit CLI routes: installed `aaps`, Docker-safe `npx -y @lazyingart/aaps@<version>` when package installs/network are approved, and a host/source `node scripts/aaps.js` fallback only when that path is visible inside the active sandbox.\n\nThe package is published as `@lazyingart/aaps`. Future releases use GitHub Actions Trusted Publishing in `.github/workflows/npm-publish.yml`, with npm trust configured for GitHub owner `lachlanchen`, repository `AAPS`, workflow filename `npm-publish.yml`.\n\nStudio tabs:\n\n- **Bottom Chat Dock**: available on every tab. It routes messages through the selected backend agent and keeps the transcript behind the History button.\n- **Project**: first tab. Create a starter topic workspace, edit `aaps.project.json`, browse `.aaps` and script files, configure Codex/DeepSeek/AgInTiFlow backend settings, run manifest checks, copy a tmux command, and dry-run or run the active workflow.\n- **Blocks**: create reusable blocks, select a block, edit typed ports/actions/validations, and use block chat to generate Python or shell actions with preview artifacts.\n- **Programs**: edit full `.aaps`, view parser diagnostics, inspect the graph, and review the JSON IR.\n\nLocal backend settings live in `.env` and `.aaps-work/aaps-settings.json`. Copy `.env.example` to `.env`; keep secrets uncommitted. Codex is the default backend agent. The Studio settings panel can switch to DeepSeek's OpenAI-compatible API or to a persistent AgInTiFlow backend session. Backend switching does not change the selected AAPS workflow, block, or program; Studio sends the same selected source plus a project context pack to the chosen backend.\n\nAgent-backed edits are versioned when `Version and save agent edits automatically` is enabled. If a script, input, source file, or registry changes, AAPS records a dependency-aware invalidation and reruns the affected step instead of silently preserving stale artifacts.\n\nRuns write `run.json`, `events.jsonl`, `execution_plan.json`, `block_readiness.json`, `tool_resolution.json`, `artifact_freshness.json`, `human_review_queue.json`, `pause_state.json`, an agent manifest plan (`agent_compile_plan.json`), stdout/stderr logs, repair/setup prompts, watchdog status/alerts, artifacts, and `report.md` under the run directory. Human-review actions can pause a run and resume only after explicit approval. Studio exposes the same resume mode, no-override, pause, continue, and review-approval controls in the Runtime panel. When a `repair true` block fails, AAPS writes dormant-agent Markdown/JSON repair packets with rerun commands and failure evidence. Readiness checks classify missing inputs, scripts, commands, Python packages, tools, agents, generated runtime artifacts, and loop-deferred values before execution.
